- Episode 4x1, The Beginning of the End
Daniel parachuted from a helicopter, landed on the island, and when Jack and Kate ran up to him said, "Are you Jack?" - Episode 4x2, Confirmed Dead
In a flashback, Daniel watches the news coverage of the find of the Oceanic plane wreckage. He sobs and a woman asks why he's so upset. Daniel says that he doesn't know.
On the island, Daniel tells Jack and Kate that he's there to rescue them, but he's lost his pack and he doesn't have his phone. Jack gives him Naomi's phone and Daniel calls the freighter. George Minkowski asks what happened because they'd lost communications with the helicopter. Daniel tells him that they hit an electrical storm.
George asks if he's on speaker and Daniel walks away from Jack and Kate to talk to him.
They come upon a metal box that was dropped from the chopper. Jack finds a gas mask inside and asks Daniel what it's for. Daniel says he doesn't know.
- The phone picks up the signal of a another man from the chopper, Miles, and they go to find him. Miles points his gun at Jack and wants them to take him to Naomi's body. Daniel is more concerned about finding Charlotte and Frank, the other two from the helicopter, but Miles seems to be in charge.
While Miles is with Naomi, Kate asks Daniel to put his gun away, but Daniel says that if does, Miles will kill him.
Jack and Kate get control of the guns when Sayid and Juliet come with guns to help them.
- They find the pilot and the helicopter and Kate helps Daniel bring Naomi's body to the helicopter. Daniel wants to put Naomi on the chopper, but Miles and Frank say no. Frank promises to get her on the second run.
- Episode 4x3, The Economist
Daniel does an experiment where he had Regina shoot a rocket to him. The rocket doesn't show up when it should, which Daniel thinks is very weird. The rocket comes late and when Daniel checks the time difference, the clock on the rocket is 31 minutes ahead of the clock that was on the island.Daniel declines Frank's invitation to go on the helicopter.
- Episode 4x4, Eggtown
Daniel goes with Jack, Juliet, and Charlotte to the beach. He and Charlotte use cards to see if Daniel knows which cards Charlotte has on the table. Daniel gets two out of three right.
- Episode 4x5, The Constant
Jack wants to know why it's been a whole night and they haven't heard from the freighter. Charlotte says she doesn't know, but Daniel thinks they should tell them. Against Charlotte's wishes, Daniel says that their perception of how long the helicopter has been gone may not be how long it's actually been gone.When Daniel finds out that Desmond is having flashes, he tells him that when he goes back to 1996 to find the Daniel from that time to help him.

The 1996 Daniel does an experiment on his rat, Eloise. The experiment works and Eloise is able to navigate a maze that Daniel hasn't yet taught her. Eloise dies, though, and Desmond wants to know if that is going to happen to him. Daniel doesn't know.
Daniel tells Desmond that he needs a constant, something familiar in 1996 and 2004 and tells him that it can be a person, but he needs to make contact.
Later the 2004 Daniel flips through his journal and comes to a page that says if anything goes wrong, Desmond Hume will be his constant.
- Episode 4x6, The Other Woman
Daniel and Charlotte head to the Tempest Station. Ben sends orders to Juliet to go there and kill them. Juliet doesn't kill them, but instead tries to stop them. Daniel claims that they are not trying to release the gas, but to render it inert. At the last second, Daniel manages to stop the contamination from happening. - Episode 4x7, Ji Yeon
Sun approaches Daniel to ask if they will be rescued and Daniel says it's not his call.
- Episode 4x9, The Shape of Things to Come
When a man washes up on the beach, Daniel tells Jack that it's the doctor from the freighter. Later, Daniel gets the sat phone repaired enough to send Morse code to the freighter. He says he's asking what happened to the doctor. Code comes back and Daniel says that they didn't explain what happened to the doctor, but they said Jack's friends were fine and the helicopter was returning in the morning.Bernard says that he's lying. They said the doctor was fine. Jack asks Daniel if they had ever planned to get them off the island and Daniel says no.
- Episode 4x10, Something Nice Back Home
Daniel tries to convince Bernard that there really is no signal on the sat phone and he doesn't know why.Juliet wants to send Sun to the medical station to get equipment for Jack's appendectomy, but Sun doesn't know what the things on her list look like. Daniel offers to go with them, saying he's done some autopsies on animals. Jin and Sun think it's a bad idea, and when Charlotte says that everyone thinks Charlotte and Daniel are bad, they might as well play the part, Daniel gets mad at her for her bad attitude.
Daniel convinces Juliet to let him go with Sun and Juliet gives him the list of supplies.
Daniel, Charlotte, Sun, and Jin go to the medical station and Sun takes them to the secret room. Daniel wonders where all the power is coming from. They gather the supplies and go back to the beach, where Daniel tells Juliet he found everything.
- Episode 4x12, There's No Place Like Home Part 1
Daniel tries calling the helicopter and they overhear Keamy talking about the Orchid. Daniel rifles through his journal and finds information on the Orchid. He tells Charlotte that they need to get off the island. Later, Daniel takes a small group, including Jin, Sun, and Aaron to the freighter. He heads back to the island to get more people. - Episode 4x13, There's No Place Like Home Part 2
Daniel returns from ferrying the first group to the freighter. He tells Charlotte and Miles that they need to be in the next group he takes. Both of them decide to stay. Daniel and Charlotte share an emotional goodbye.
